Rare instance of train accordions
If the first and last stop in a Line are the same terminus station, but the last stop has secondary platforms, trains still do the old "accordion" behaviour on the secondary platforms rather than turning around cleanly as they do the rest of the time. This also happens on the main platform if the "first" stop has 0 stop time set.

I note that it is useful behaviour that trains in a secondary platform on the "last" stop remain there and don't seek out the main platform for the "first" stop, which I don't think used to happen.

Cannot confirm that, my trains do run in and out normally from their alternate tracks. All are multiple units or push-pull though, I as of now don't run loco hauled trains with no cab car. So I cannot say how pull-only loco trains behave. The only instance of accordeoning I can see is when the track is too short for the train.

Okay, the way around this appears to be choosing the end of the platform in "advanced mode" for both the first and last stop, rather than the default "basic mode" position.

In order for the train to remain on the secondary platform, it needs to be specified as secondary in the first station as well. It works in both basic and advanced mode. Also, don't know why set zero stop time for the first station. I usually set it to be the minimum time required for stopping (can be anywhere from 30 seconds to 5 minutes depending on the line).
