What you can do is use the same main platform for both times (either both 1E or both 2S). Alternatively you can create some way to work around the timetabling issue. For example if you just add a short dead-end track near Madrid this will create a way for NIMBY to think it can move the train quickly. For example like in a screenshot - this immediately resolves the issue. Note this short spur won't actually be used.

It was just announced today that this timetabling issue should be resolved in 1.16 but there is no beta yet for that.
I get what you mean, but, I've set up the schedules in such a way that isn't a problem, which it hadn't been before. I would have picked the same platform in Madrid if I could, but the game doesn't allow that. Secondary platforms work though.
Also, when I loaded my save today, it worked without changes. So it seems it sometimes works and sometimes not for some reason.
Yes you can definitely pick up the same platform any number of times. Press Alt and the yellow arrow should show. If it does not for any reason, switch to Advanced mode for stop selection, and you can pick up a specific place to stop anywhere on the platform.
Glad if your save is now working. My guess is something must have changed between the original design and when it stopped working, and may have changed again. As I noted above, it can be as simple as adding a short spur off the track that can make a difference. The game is not known for random behavior changes.
