Can't access Extra menu after game crash. Can I still get secret ending?
I completed the game, and at first I was able to access the extras menu and read the staff room, TIPS, and the chapter jump.

I went to run through the completing fragments section again so I can unlock the secret ending but the game crashed. When I booted up the game again the Extra menu was gone. Luckily I saved at the new connecting fragments scene, so when I select to continue the save I can access the connecting fragments section again.

I have the option selected to only skip through text that's been read already; which I am able to do in this post game connecting fragments sequence. However my worry is since the Extra menu is gone the story is not registered as completed, thus I won't be able to access the secret ending.

Will I still be able to get the secret ending despite this bug, or am I doomed to repeat the story again until I can get through it without a crash?

After you get the regular ending and return to the main menu, close the game, so the state is saved.

If you don't have a save after connecting fragments, it may not be too big a deal. Connecting Fragments in the proper order is something you can do before finishing the first time and still get the secret ending without doing it again. Just do it in the proper order now, and make a save right before you go to the last Fragment that leads to the third act. When you reload the save, the secret ending should be there.

The game saves system state, such as config options, text you've read, and whether you've completed the story, only when it exits normally, so if it crashes, it loses that state. Since it checks whether you've completed it once as one of the conditions for making the secret ending available, you won't be able to access that at this point.
