verifying the game files did the trick for me

I'm sorry this happened to you. The game stores saves for each level in a separate file. And it is possible that when saving, the file may become corrupted if the game crashes. I can only advise you to replay the level from the main menu.

I decided to finally play through this game and this has been happening every other level. Its insanely frustrating.

I'm very sorry that the game is crashing for you. Unfortunately, this part of the code was not written by me, and it is very difficult for me to correct errors in it. It would help me a lot if you described how this happens and also wrote down the configuration of your computer.

I had a problem in maybe the middle level, where my save file would crash when I tried loading it.

However since the boot-up of the game was so fast, I carried on trying to load it. It worked after a few tries. (I restarted Steam too; stuff like that.)

Happened maybe three times during the middle of the game, but each time I got it to load fairly quickly.
