This whole story part of the game is, for the majority, about dealing with your companions the whole way. You are supposed to be continuously talking with them--mainly while aboard the Ebon Hawk and / or when there are cues from them while exploring / travelling planets. You want to gain influence with each of them (ideally) so, try and choose the appropriate questions / answers when interacting with each of them. These discussions will advance the plot line. They are not the ONLY thing that advances the main plot but, they are 'part' of it. The interactions also lead to side quests / story lines. If you want the full experience, you want to keep interacting with them multiple times until there's nothing more to say with them. And, you keep checking back with them as you progress cuz, once you progress the plot(s), new dialogues will open up... along with some cut-scenes.
Side Note* You 'can' gain maxed Positive influence with most ALL of the companions. However, there is 'some' plot variation if you choose to go the Negative influence route with 'some' of the companions. If I'm remembering correctly, Kreia is kind of an exception--and difficult to gain influence with till you figure out...
