You can delete your save game folder at this location:

C:\Program Files (x86)\steam\steamapps\common\Godus\windows

The folder is called prf... (ex. prf11000010f2c8d9d).

When you next open the game it should create a new one automatically, but if you encounter any problem after deleting it just check file integrity and you'll be fine.
