Flat Stinkhorn is grass on a clear day - put your cultivators on any of the grass on the islands and they'll spore when it's not raining in the daytime (7am - 7pm)

It appears you can only collect spores from natural spawns. I'm having the same problem as the original poster, flat stinkhorns just refuse to spawn naturally :(

You can get spores from cultivators too - it just needs to not be in bloom when you use your spore net on them. Saying that, flat stinkhorn are super common as they are waking world, grass, clear day (T6 M3) so you shouldn't have any issues finding them on a normal non-rainy day in the grass
