3: Answered above (I haven't tested it myself.)
4: Yes, with an asterisk: sometimes the paint buckets don't spawn. I have had a few areas where the paint simply was not there, until I came back another time. But if you haven't painted a message in an area, you should get a paint bucket eventually.
5: The game does store most codes, but not all. You can paint an additional message on subsequent playthroughs, but I suspect that there is a limit. I have played through a few times now, and one QR code that I know I left is missing. That makes me suspect that there is a limit, perhaps two per person? But I do not feel like playing through yet again (and risk losing more of the messages I've left) just to test that.
6: No idea. New options appear as you play, but that is all I know.
