If you don't have the option to not show that you're currently in a game and yet still appear "online", then you can do the following:
Click on "Games", then from the drop-down list select "Add a Non-Steam" Game to My Library".
From the list you can select any application (like Skype, for example) that's always running. When you want to use FaceRig and don't want your friends to know that, just quit that "Non-Steam" game and launch it from Steam. After that, launch FaceRig and your status should show that you're using the "Non-Steam" game.
