If you're not on Testing Build, or have no idea what Testing Build is, then you're on v1.24. The current development is a bit too far ahead for me to go back to this version.
But if you could send me the save game with the chassis and engine that doesn't fit, I can try to duplicate your issue in v1.25. That being said, I haven't ran into this issue myself. And I use assisted build almost exclusively.

I went into the engine and these are the specs:

So the problem is that it is too large for the Chassis by 2 inches:

But even when I go back to the design page and max all of the specs, which I certainly did not do/can't afford to do, the largest engine it says it will make is a width of 35 inches, and says that it will fit the chassis.
So I'm not really sure what the issue is here exactly...

If you could send me the file, that will be helpful, as the pictures don't show what's going on internally.
Also verify that you closed steam down completely, and restarted it, thus you're on v1.25 RC2 and not v1.25RC Hotfix #1. You may want to just do a file verification to confirm: https://support.steampowered.com/kb_article.php?ref=2037-QEUH-3335

Thanks for the save games, I will take a look at it sometime before the hotfix is rerolled out. In the meantime, jot down the size of the chassis you are before designing the engine in the assisted designer.
I was able to duplicate it on plain RC2 using a rotary engine, but not on standard engine formats (Straight, Flat, V, etc.)
I will try to get the root cause of it, and slip it into HF#1 before I send that out. I will let you know on here when I get it fixed.
Just released it. The fix for the rotary engine assisted designer was not included. As the fix to the hotfix did not require re-compiling (which takes several hours). Whereas a fix to the rotary engine assisted designer issue would require recompiling. I am going to work on that issue tonight, you will get the fix in the next update, be it a Hotfix #2 or v1.25.
In the mean time, if you decided to make a rotary, radial, and probably a wankel engine in the assisted designer, be aware that the chassis sizer is probably not working properly due to the roundness of these engines.
I'll let you know when I get it fixed.
Designed some sedan parts in 1920 for a new sedan, but for what ever reason I don't seem to be able to fit them to the vehicle. The select button to fit any different types of engines or gearboxes isn't even available. I've attached the save game if you would like to take a look. Maybe I've done something dumb, but the dimensions for the engine appear to fit on paper, and it didn't give me any warning signs.
