Auto-marketing will adjust marketing budget as a fraction of profits. If your company is not profitable, it will not start marketing.

Please remember, marketing effects grow very slowly, but decrease almost instantly with decrease in budget. Refrain from making too many adjustments, other than up, with the marketing system.

Check out the marketing video tutorial, it digs a little more deeper into this subject.

Does the game account for paying taxes pushing the company in the red for one month every quarter, or is it still advisable to use manual marketing?

Does the game account for paying taxes pushing the company in the red for one month every quarter,

If memory serves me I reworked the auto marketing system to use the values over a period time. (Memory alludes me how long that period is, but it will be added the game mechanics section of the manual when I get to it.) It could be 3-12 months.

In which case, no, taxes shouldn't have an effect. Taxes are never 100% of profits.

or is it still advisable to use manual marketing?

Depends on how you play. If you're bouncing from profitable to not profitable frequently, yes. You're better to just set a fixed rate, lock the slider position and let it stay there.

However, if you want marketing to decrease automatically when your company is doing poorly, then auto-marketing is the way to go.

I'm hoping to give marketing a good makeover in the feature bounty program. We're on it's third revision, and I'm still not too happy with it.
