Report a translation problem
I am trying to debug what I think is a similar problem:

I need you to have the following configuration:
Use the internal steam controller radio of the steam link. In other words: do not put the dongle in the steam link.
The dongle is only allowed to be used with the PC, and you switch devices by booting the controller with A+<steam button> instead of just the steam button.
Now, with that out of the way: connect to your steam big picture, and when connected and the controller is unresponsive: remove the dongle from your pc and see if it suddenly sees your controller on the link.
Try the same with the dongle already disconnected from the pc.
Try the same with the controller connected using a cable to the link.
And I also want to know what platform are you using, and which of these "workarounds" help.
If you don't use steamos we might have a platform agnostic bug.
Note that sometimes you need to pair your controller again with your link, by connecting to steam big picture removing all dongles, use a usb cable to the link, and then go to the steam big picture, add controller, remove cable, and press X+steam to pair.
If you keep the dongle in the PC, I've noticed that you might accidentally pair with the dongle instead of the link.
I got the exact same problem as you. The steam controller worked fine everywhere except when I entered the big picture mode with the steam link.
I tried many things and I finally fixed it but I'm not sure what was the real problem. I had to reset my steam link to factory default while plugging the steam controller with the micro usb cable and it finally detected it again. The pc dongle was disconnected all the time.
Then I unplugged the cable and it continued to work wirelessly.
Hope it can help anyone.
I did a factory reset, let the Steam Link do all its updates, turned the controller on and it's been working fine ever since.

Caveat: at first I plugged link via Ethernet to my computer and it failed to download firmware several times, stopping at about 80%. When I switched to Wi-Fi, all worked fine.
Feels like some data from latest steam update is stuck at some sort of buffer. And reset clears this buffer too.
