If they knew how, I'm sure they would have done already. How can they override microsoft's half-baked controller support?
I'm not sure what you mean by controller support. What controller? We are talking about a mouse cursor that we move with CC and not by an actual mouse. Windows should not know the difference, no?
The problem is that clicking with button A doesn't work as it should in many cases. For example I can not turn off my PC with the gamepad, because for some reason it just goes into standby mode while I clearly pressed the turn off button.
It's something Microsoft needs to fix (eg. include an option to disable it). You can send them feedback using the "Feedback Hub" app.
I've been searching around the web but I haven't found a solution...

is it just me or is it weird that clicking things well isnt a bigger priority for a company that makes mouse software, I mean its been an issue for almost 4 yrs
-swapped right and left thumbsticks
-remove A and B buttons input, swapping A and B with something else
then I remapped all the inputs in the controller companion settings in order to match my new button configuration on the controller (in particular assigned the mouse movement to the right thumbstick).
I am now not using the right thumbstick and everything is working pretty fine. I'll upload a couple of images with my configurations as an example.

I dont know if there are some other apps to remap buttons overriding windows inputs for other controllers, but I think this should be a fix for all xbox one controllers.

1. Open "Device Manager".
2. Find "Xbox 360 Peripherals".
3. Select "Xbox 360 Controller for Windows" and choose "Update driver".
4. Choose "Browse my computer for driver software" and choose "Let me pick from a list of available drivers on my computer".
5. Click the "Disk..." button then "search..." and select the "xusb21.inf" from the extracted driver folder. Click Ok
6. Just hit Next, let it install and restart when asked.
After thatthe gamepad should not interact with windows anymore.
