RMB acting like the LMB (bug).
Occasionally (but often enough to be annoying), the RMB will mark a square instead of tagging it with an 'X'. I've had it happen when individually tagging a square and also when dragging across multiple squares, where the first square will be marked but the rest in the sequence get tagged with an 'X' like intended.

Like I say, it's annoying but if you're not paying attention to what the game is doing, you can overlook the switch altogether only for the mistake to catch up with you later in the puzzle.

What's your system?

Try turning off "Help align mouse when painting straight lines" and see if that helps.

After more fiddling (and just constantly clicking the RMB in Windows on a left-click-only radio button), it's beginning to look like it's a problem with my mouse and/or system. Just so happens that playing your game brought to light an issue that I'd never noticed I had before. Bit of a pain but sorry for bringing it up.

check - Doesn't your mouse have "Programmable buttons"...

Nah, like I suspected in the end, it was the mouse on its way out. The thing needed replacing and PiB's gameplay just happened to highlight it before I noticed it through regular use. It started acting really bizarrely shortly after - I'd left-click links in a browser and it'd act like I'd pressed the middle mouse button multiple times instead, bringing up multiple tabs for the link I'd clicked.

Binned it, replaced it, everything lovely again.
