Its something to do with template lots. The buildings are defined on the server and on Nikolai's machine because Nikolai uploaded them when he built them (the game does this automatically). What appears to be happening is that the server is not sending the definitions down to the client.
This does mean that these broken lots are broken permanently (as their meta-data has been erased), but there should not be any more broken in the future.
As an additional fix if a lot's metadata cannot be found clientside due to a lotpack not being installed the game will now tell you which lotpack to install. And if a building has 150/0 population the client will assume that it actually has 150/150 population when doing calculations regarding supply and demand.
Also, have you ever seen where patches of street become big holes in the ground, holes that you can see sky at the bottom and that you can't move over? It always seems to happen to streets, and not other lots.
