First things first: Mion and Shion as we know them (ponytail and no ponytail respectively) are actually reversed in the first place. As children they would switch places for fun. On one such occasion, "Shion", who was originally Mion, was brought in to be branded as the secondborn -- which permanently marked her as the Shion that we now know. The original Shion became the Mion that we know now. For most purposes this doesn't really matter, and isn't important to the plot outside of Watanagashi and Meakashi. Mion has the ponytail, and Shion has none. But this also gets confusing because during Watanagashi and Meakashi, they switch places again. Shion assumes the persona of Mion, and Mion is forced to be "Shion" by Shion. The person who stabs Keiichi is the person who we know as Shion (no ponytail), who actually killed the person who we know as Mion (ponytail) but is still masquerading as Mion.
Long story short, the Mion we know, who is unbranded and wears a ponytail, was the one who was in the jail and died, and Shion is the one who escaped.
