The free versions store pages explains that.
The free version is new game only no extra content at all.
So the free version has no New Game Plus, no 4 playable bosses, no wave based survival and boss rush, no boss "pit"(where you fight all bosses at once), no achievements, no cards.

Gameplay, balance, story are identical though, in the free version you can even get the 3 different endings but as I mentioned you cant use the other characters or new game plus to replay it.
