Given the current situation, I can't guarantee that there'll be an update with a fix for this, but I'll try to make some time to take a look and see if I can work out what's going on at some point over the next few weeks.

Since I stumbled across this while encountering the bug myself, I thought it might be helpful to share it here.
I first tried to do get the token (return the partialy used Item) while running the High Priestess scenario with a deck to help me do that thing, but I could not return the Item then.
Just now I was playing in an endless run using The Haunted (Upgraded Keturah) as my companion and I came across this exact card.
I went through all the dialog, collected the Item, told the Assassins I will not give them the Item (the option that immediately leads to fighting), I defeated them and used the Item 2 times while in combat.
After that I returned to Alistair and could return the Item with no problems.
So there is a way to get this done!
I'd appreciate if you did. From my own testing it seems that:
a) You can return the item at full charges, which obviously fails the token, but is recognized.
b) If you hand out the item to the thieves, it's properly detected that you no longer can return it
There is a problem with charges calculation, and it seems that reloads of the game also affect it since I recall getting different results before and after a reload when testing different cases.
I can confirm that there's a way around the bug. I think there's some issue with losing the "identity" of the item. I tried a few times, and, from my testing and this comment, I think you have to meet the Fame threshold when going into the encounter. Then, you can't load/reload or switch equipment. I used up two charges in two separate battles and was able to return it with three charges remaining.
