In endless mode, is there any negative to fighting them? Other than the potential conscience hit of spilled blood to save scraps of food..

not really, except the usual stuff that comes with doing battles, namely:
1: You armour will degrade if you are hit
2. Any expendable battle blessings will continue to burn out for that battle
