Disgaea games are a bit odd in that the main story isn't really the point of the game. Post Game is where the gameplay really quicks in and you need to climb a grind wall to see more content to add to the story and typically unlock more characters.
And then they all have NG+, sometimes even letting you start over in an entirely new game mode with different characters and a different story.
For Steam achievements (like with the Tink Ending or Crime Ending 1), you can reload or do whatever you want, as long as you trigger the requirements (and Steam properly recognizes it, that is) it's fair game. There IS a list in-game (the "Dark Record" in the Record Shop) that keeps track on which "super bosses" you have faced, and that is tied to each playthrough/save file, so you have to commit to a new cycle if that boss is tied to it if you want to complete the list, but there are no achievements tied to it, so it's up to you whether you want to do it or not. Some might also be tied to certain unlockable BGMs to purchase in the Music Shop, so there's also that. Keep in mind that most of them don't require a "full" playthrough, so it's not that big of a deal.
