A solution to the Black Box problem has been found. Have tried it myself
The following is a quote from Leffrey, who posted the solution at the back of "Anyone fix Black Boxes r Black Screen issue?" thread. Posting it here to give it better visibility and add a touch of context.

Okay so, I've since found out that the pretty Prinny mod fixes the issue too (for all who have purely AMD graphics)
https://github.com/Kaldaien/PrettyPrinny/releases/tag/pp_055a
Basically download version 0_6_0 and unzip it into your Disgaea 2 folder. Version 0_7_x gives me an error message about using a dev build and crashes, but maybe it works for y'all
If there's some more data on it being specifically an AMD driver issue we can send them a Bug Report, so post your specs and hopefully they can fix it, but for now there's a solution

Keep in mind, when he says unzip it into your disgea folder that means to go to
C:\Program Files (x86)\Steam\steamapps\common

Then select Disgea 2, and put the contents of the unzipped folder in there. Dont just put the unzipped folder in there, copy paste and dump the contents themselves in there.

This did work for my game, hopefully it will work for yours, and give Leffrey all the love you can for posting a solution. God know, it saved me a ton of time by making sure I didnt have to start over.

Yep, worked for me, too. Thanks. Can't believe the dialogue boxes are glitched on some systems though, kinda makes the game unplayable.

If you edit the OpenGL32.ini file and set the EnableCEGUI=true to parameter to EnableCEGUI=false it shuts off the yellow overlay that comes up on the upper left.

Edit: Was able to play once. Now the screen either goes completely black or there's a rectangle of a graphic in the lower part of the screen that looks like it's part of an in game splash screen. Can't see the menu to toggle back out of full screen mode in case that would fix it, can't switch out of full screen mode using the usual method (alt-enter does nothing) and none of the pretty prinny settings seem to override it.

Edit: For some reason deleting the shaders and CEGUI folders fixed it...

Edit - yes, again: Now the screen is going black again when I boot up the game so deleting the shaders and CEGUI did *NOT* fix it this time around - BUT I went into the OpenGL32.ini file and under [Window.System] I set Borderless=false and Fullscreen=false and that seemed to do the trick this time.

Hope this helps some folks but it's kind of ridiculous that you have to do this much just to make the game work... I can't imagine the frustration people who don't know how to mess around with .ini files, etc. must feel when things aren't working.

this did not work for me, and now my whole screen goes black when I boot up the game. Any ideas?
