Unfortunately there is no other way to know what mods combination are safe to use so you'll have to test it out by yourself
What's even more infuriating, is it may not even be two (or more) conflicting mods, it's very easily possible it was a bugfix/update that the devs put out that "fixed" a problem the mods were deliberately exploiting.
Exactly as Random eGirl said: you're gonna have to go through, carefully, and find the mod that's causing you trouble the hard way... one at a time. Yes, it's a pain in the tuchus, but you'll not be alone-- we've all been there in one game or another. Think of it as a kind of bonus meta-game with no guides and no soundtrack for the boss fight. ^_^
