How to install mods manually?
I.E. ones downloaded not via workshop.

Depends on the mod type.
You can move .pack files into Packs folder. They are auto uploaded.
But if they are just files it depends.

It includes .mtl and .dds files

Is it an Outfit? A character? Then you need to copy files inside Outfits folder.

And, Antales-Sen'pai, The destination folder for menu mods? (Waiting for Something, Lookin4pin, etc.)

It depends on what files do you have. If you have .pack files then place them into Packs folder.

What a bout the menu mod with the pose and motion files? The instruction says you should install in haydee/anim/idle but"anime"folder does not exist

Well it says:to install mod just replace your Idle folder

In the mod folder it self there is a zip file called idle which contains 10 motion file and 1 pose file in it
