You lose money that you gained since last checkpoint. I know Clocktower has a lot of long enemy stretches with no checkpoint, if you had no money when you started and collected a lot, when you respawn you'll have none.

Also if you find the cheater hidden room and get that ending, you lose ALL money you have regardless of whether you had some before the most recent checkpoint.
