For one thing, the game isn't real - I know it's easy to get attached to the characters (believe me), but you aren't a bad person because you made a poor call and tried to go back on it in a story.
Second, that's just the game being cheeky and keeping a record of what you're doing - and forcing you to live with the consequences of this decision. Once you reach the end of this path, you'll be able to make the proper choice next time.
