You are not showing details in your screenshot but that is the issue.
Most likely you havent configured it properly.
And in fact the stops it makes are incorrect as well, it ought to be
1. Get in where workers are
2. Get out where jobs are
3. End station
The screenshot shows that the bus just left the water well without dropping 2 workers there :(
Is it a bug or did I do it wrong?

Why did you tick off some of the worker types (education)
It could be a bug, it's a bit difficult to tell without having access to your game, (and the screenshot only shows your line detail at one of the stop, so we're working off of incomplete info) but i would recommend plopping down a free bus station, and instead trying to have them get off at that station. (station within range of your well ofc)
You don't have to specify the building they should go to from that station, but you can if you feel like it's necessary given other buildings in range.
As for the details, you only show your configuration at the customs office, not the other side of the story at the well, that's what i meant. It could be that you told it to load up on college graduates, but told it to then unload basic education workers and thus it doesn't unload anyone since it does not have them aboard to begin with. keep all boxes ticked for this example.
Do give the suggested "free bus stop" thing a go and see if that solves it (by having workers walk from the stop to your well)
They are not too far away, all within 1km from each other.
There are also other factories in the area: a heat plant, a water treatment plant. There are plenty of buses that take workers from either the custom house or the bus stop to the workplaces.
The bus stops only allow workers. The buses are micro-buses.
I'll try it again:
Stop 1: Load workers, keep all worker types ticked for this given you're taking from the border and you don't care what education they have
Stop 2: Unload workers, leave all worker types the same as how you set them up at stop#1.
Step 3: End station (optional ofc)
If that doesn't work for whatever reason, try adding a free bus stop near your well and tell your bus line to drop people off at that stop instead, to confirm if there's a bug with the well itself, or if they do in fact walk to that well.
stop1: custom house. I chose only 2 boxes for low education and workers with university education. My mouse currently points at the right box that chooses workers with university education.
stop2: at the free bus stop. The overlay view shows 6 workers on that bus and no-one has been dropped. The bus just left the stops. They seem to hate that particular area.
stop3: end station.
I actually have kind of similar issue with the heat plant above the water well and the water plant on the right corner, but at least they get 1 worker per day. There are supply, power, plenty of buses. You can probably zoom in and see a few buses. I don't even understand why some buses take none at the custom house while are there 54 workers waiting there. All the factory has power, chemicals or coals as their supply. No sewage issue. They just dont have water.

You're not allowing workers with basic education in though as per your screenshot. The box is unticked. Please try with all boxes for worker types ticked as indicated above.
The first box that has the two dudes isn't the workers with low education. That's the box for workers (general) The next one (cross) is uneducated active people, the one to the right (ABC) is basic education. And the one you ticked is university graduates.
I had a misunderstanding over the boxes and their symbols. After I checked all 4 boxes on the first line (4 llevels of workers, including the "abc" box) ALL my factories, and including the troublesome water plant are fully staffed!!!
So this is just an issue with choosing correct workers to pick/drop off

Also at the bus stop, You can select which buildings for the workers to go to first and what % go where,
When I start a town I use foreign workers for water electricity and firefighting before I Activate Domestic Workers or import them.. Using A bus Stop Or usually a train station that directs the workers where they are needed... they do not just go to work randomly.
It is extra Micro managment but you have to love they added it.
Even when starting a town, use a specific house to dedicate workers where they are needed most.
Last, Water is extremely important. not to mention refining it. using a water well that requires workers instead of just the purification facility seems like overkill.
Ever considered using mods?
In my case, it was the other way around: I had a lot of overqualified workers. That's why I had to let academics work in the mines, because otherwise I would have had too few workers.
