Missing parts of my creature at the start of a new level.
So it feels like every time the game is going well, and I've created some powerful creature, I go into a portal only to find that my creature lost 90% of it's parts, and am forced to spend the next 30 minutes to an hour just trying to get back all those parts I lost.

What in the world is doing this? Why is this part of the game?

Hey, thank you for playing Sipho!
You should lose all your parts once you beat the game - then you enter new game plus and a new "epoch" starts. It's hinted that a lot of time passes, your nutrition based powers fade away and the nature has restored itself to the prime glory. The only difference is that Mutations remain - something we can't easily to get rid of or rewrite. So the new game begins with a bit different setting.

Nutrition loss was added to reset you to the initial state BUT with Mutations - so each time you replay the game being more powerful and enemies are more powerful as well. If we didn't reset your nutrition you'd be able to stomp everything in your way and we couldn't throw the same, but different. bosses at you. The goal with Mutation is to make you _want_ to rebuild your colony as they should be powerful enough to be worthwhile.

I hope I've answered your question and hopefully we can explain that in the game better - it should be shocking to see your creation fade away like that. Note that if you wish to grow larger, you can stay in Open Waters for longer or open up Aquarium mode to grow any way you like!

Could I suggest having a mode in which you just keep getting bigger and more powerful while fighting bigger and more powerful enemies then?

It seems like you could just allow players to toggle a setting called 'Automatically Upload Creatures', which automatically uploads their creatures into a database that will cause them to be spawned as enemies in other players games. (This already seems like it might be what's happening but I don't know for sure.)

Doing that would mean you'd basically have unlimited enemies of all sizes. That would allow the enemies to scale with the player. Beyond that, you could just make bosses be enemies with a much higher zooid count or nutrition count than the player.

Obviously enemies and bosses could seem less special with this setup, but as a new game plus I think it'd be alright.
