As the game grew we had to choose to have autosaving to be on by default as losing what players have created would have been much worse.
I agree that there could be a better UI when a game is won or lost which would allow you to choose which "evolution" layouts should be saved and it would be much easier to manage. I'll keep your experience in mind - there are ways to keep autosaving on and not condemn regular runs.
There's also an issue of balance - having a Lymphoid dominate all "Alpha" builds shows that there are some inherent balance problems with it. It's hard to start playing with, which is fine for Campaign. Bug after reaching certain size it becomes very powerful - although the already spawned enemies don't have that "filter" of having to survive growing up with Lymphoid applied.
