The whirlpool does not appear until a bit down the science path questline (as I didn't want people getting sucked into it right away). If you don't see the whirlpool, my recommendation is to progress on science path (it sounds like you're mostly magic path). There's also the minotaur labyrinth underground on the science island that will take you to that island if you complete it - or you can always evolve another ship.
