if you own one or more of the games in a bundle, it will be deducted from the total, as you cant own two copies of the same game. (Honestly don't know if you can buy the same game more than once at all)
At least this is how bundles have been working.

Be careful with bundles, sometimes, rarely, the individual games are less expensive than the bulk buy, especially during specials.
