Your map should contain 1 each: env_sun, light_env & shadow_control and all three should have their pitch and yaw angles set the same. The map should not contain more than 1 of each of these as they all apply to the entire map, multiple instances of any of these three can cause problems.
The skybox should not be a hollowed out box, it should be made of individual walls. Keep the 3d skybox outside of your main skybox but wrap it separately if you need to seal leaks in it for your tele destination.
I believe the above is correct and would have solved the issues you were having.
