Ah, ok, I misread.

You should compare the SMD and DMX results of a compiled model in something like HLMV instead of after a decompile, because the decompile itself might be messing it up. If they look fine and the same in HLMV, then the decompiler is likely the problem, not Blender or Blender Source Tools.

So I used model decompiler from Bloodlines SDK, and when I switched to Crowbar all broken animations fixed.

The errors are likely caused by whatever tool was used to "export" or decompile the models from the game.

"Simplify the model" means reduce the number of triangles of the mesh.

Multiple $model is allowed.

This could be a problem with Crowbar's decompiling of the model. Make sure to use the latest Crowbar version (0.56) and the latest Blender Source Tools version (2.10.2).

If you have used the latest tools and are still seeing the issue, please link to the model or addon you tried to decompile, and I can verify if it's Crowbar messing up the decompile.

Just noting here that I retested using the 3 models I linked and they all imported correctly with 2.10 on Blender 2.79a.
