Sorry, you're right about the sequence being off, but the reasons and the numbers are wrong. The only reason why the numbers were different for the western audience, is that they just didn't release them. They instead just filled the gap with the next numbers in sequence.
1-3 were on NES, with only the first one being released in the west.
4-6 were on SNES, with only 4 and 6 being released (renamed 2 and 3).
When 7 came out they had planned to release Final Fantasy Anthologies and Final Fantasy Chronicles which made them correct the sequence. This is why all newly released version of 2 is 4 and 3 is 6.
It had nothing to do with Sony, but instead just a sales tactic.
They did this with a lot of games released overseas. For example Final Fantasy Adventure on gameboy is actually the prequel to Secret of Mana called Seiken Densetsu, and Secret of Mana was Seiken Densetsu 2. Seiken Densetsu 3 was never released in the west, etc.
