Death's, what to upgrade really is going to depend on what the run gives you. Most of the time, the fist few sectors you can get by with your starting weapons, so that's a lower priority at the start. But certain cruisers will do better upgrading different systems. To take on the final boss, you're probably going to want at least 3 shield bubbles, about 5-8 weapon system bars (depending on your loadout), engines at a high level (for 50%+ dodge chance), as well as several important "core" systems such as boarding and stealth (depending on what the run has given you), as well as enough energy to power it. You can get by on less, but it's rough.
