what if in creating a VAULTER custom faction, said "Material Ignorance" trait is removed, will this mod automatically enables usage of strategic resources for system development for such VAULTER custom faction? Or will both traits be available and be mutually exclusive?

Vaulters still have Material Expertise. The trait is still in the game but hidden and is "replaced" by the Material Ignorance

so basically every faction will have material expertise and VAULTERS will not have material expertise, but material ignorance?
