They don't do anything. They are for decoration or for indicating if something distant has been activated. If reepblue manages to finish his "New Blue Portals", then there will be a hypercube that you can hold and put on a floater to activate stuff.

i played blue portals yesterday (for a sconnd or a third time) and I still didn't quite get what these hypercubes do.
