Step 1
-Close the game and the Launcher
-For modders, 1st Update every .mod file you got to 2.5.* or 2.6.*
-For non Modders: Skip this and proceed to Step 2 and 3
Step 2
Go to your \Documents\Paradox Interactive\Stellaris and delete the file:
mods_registry.json
it contains the local mod versions previously saved when you start the launcher. As I know, it does not get updated so you have delete this to updated it. Relaunch laucher on Step 4.

WARNING: This will reset your mod LOAD ORDER so be sure to take a screenshot of it or manually create a list of it for later use.
Step 3
Go to your \Documents\Paradox Interactive\Stellaris\mods and delete
ANY FILE THAT STARTS WITH ugc_
the ugc_**** contains the version infos of the mod you subscribed to, they use to be updated but for some reason the new laucher dont update them now. the launcher will re-acquire this when you launch it, just make sure you're still subscribe to the mods and the mod you're subscribe to are updated.
Step 4
Re-Launch the laucher.
-If you follow all the simple steps, the red mark will be removed on some mods as long as they're up-to-date.

Wything (ちょっと待って): yes, Fireprince is correct, this needs updated but it should work for 2.7.2 launchers and below, but be careful, launcer-v2.sqlite contains the files like mod description so when you update your mod, you dont have to retype the whole description on steam, deleting them will also delete that backup. you can partially view the .sqlite using notepadd++

About since 2.7.2 there is no mods_registry.json anymore... instead of launcher-v2.sqlite.
