Wouldn't suddenly deleting a reupload version cause major problems for those subscribed to it? For the sake of those people subscribed, I'd recommend leaving it on Workshop unless the mod author asks you to take it down as they could be adversely affected.
Not long ago, I had a single-player galaxy suddenly get corrupted and become unplayable due to me removing a subscribed mod and attempting to substitute with a nearly identical (i.e., reupload) mod. My local galaxy gave a fit and kept crashing the game. Fortunately, this galaxy was one I used for testing, so nothing of actual value was lost.
