Maybe you already noticed that this game is another victim of the classic "Japanese Devs make ♥♥♥♥♥♥ PC Ports" curse.

If you have the same problem I had, the game won't accept your connected controller.

Simple solution:
Turn off Steam Input for this game.

Step by step:
- In Steam Library, right-click on the game
- Select Properties
- Go to the Controller section
- Change the drop-down to Disable Steam Input

AntiMicro is a free app that will intercept gamepad input and allow you to have it also send a keyboard press along with the gamepad button, so like whenever you press left trigger it'll also send a keyboard press of "K", for example. You can use AntiMicro in this way to have it send keyboard presses for the right actions when you press the desired gamepad button.

I didn't have to use it for these games, but I've used it with many others, including games that didn't have any gamepad support at all.

Of course, you'd miss out on vibration, but for some it's their only option.
