To disable bodies and weapons utilisation just open Enemy Front\system.cfg in text editor, find strings

g_enableWeaponUtilization = 1
g_enableDeadBodyUtilization = 1

and change it to

g_enableWeaponUtilization = 0
g_enableDeadBodyUtilization = 0

I like to think that Hawkins just eats all his victims after dispatching them to the afterlife, it definitely is a plausible reason for why the bodies disappear. Or maybe the Nazi's are really demon's (wolfenstein) and their corporeal bodies fade away into the ether after being "killed", while really the demonjust destroyed the body on his way back to hell... waiting for his next minion to present itself
