Basics
So maybe you found the museum on the colony ship and it seems a bit daunting to fill the entire thing. Maybe you started a new save with the intent of only completing this achievement. Either way, I'm here to help you out in this mostly spoiler free guide.

(Warning: if this tag is still here, this guide is unfinished. Not because I don't have the answers; I likely just got tired. I am planning to finish this guide so check back if you still need help)
Farming Section
This is one of the easier sections to complete. Here are the required items and how much of each is needed:
Item
Amount
Wheat
750
Wood
750
Apples
500
Steak
250
Eggs
250
Cheese
100
Sugar
100
Cotton
100
Rice
100
Sushi
25

Wheat, Wood, and Apples are all easy enough to gather on the starting island from the farm you probably helped set up with the Farmer. Sugar, Cotton, and Rice can also be grown and harvested from this farm or the hydroponic farms on the colony ship (you might need to add the proper seeds to these, but technically you can farm all of the crops on the colony ship with enough patience).

Eggs can be gathered randomly while cutting down trees, bought from shops, or harvested from Chickens. Steak and Cheese can be bought from most food shops or crafted in a Kitchen of at least second level (Steak can also be crafted in a Kitchen at first level). Steak can also be produced in a Synthesizer (the blue magic structure) like the one found on Eastern Island at no cost other than time and fuel.

Sushi is the most difficult item on this list in all honesty. It can only be obtained through crafting in a Kitchen, and even then, it is locked behind the quest "Fish Food". To top it off, the required ingredients are a bit of a pain to gather. Aside from the Rice, you will also need a total of 26 Coral Cod, 26 Rockfish, and 26 Toothfish if you have not completed the quest already. If you have achieved the "Finding Peri" quest, the Fisherman will catch plenty of Toothfish and Rockfish for you, leaving you to collect the Coral Cod through either fishing or through buying from the Lurker who wanders Sunset Haven after dark. Note: The Lurker will sell five Coral Cod each night at 750 each. If you plan to go this route, make sure you have enough cash before dealing with him as he will not buy anything from you and the other shops are closed at night.
Animals Section
This section is relatively easy, with only one difficult item required.

Cow

Cat

Tame Wolf

Electric Eel

Rat, Pig, Chicken, Spider, Wyrm, and Cat can all be found on the Starting Island and can all be caught with a normal Net, which can be crafted or bought from a Weapons Shop. You can increase your trap effectiveness by upgrading the Trapping skill, making most of these a breeze to catch. Chickens can be found underground, in that smallish path where you see the Cockatrices running around-- catching those with a normal Net turns them into Chickens.

Pig, Chicken, and Cow can also be purchased from most of the Food Shops, which, if you are looking for the easiest way to get these three items, the shops might be your best bet, especially for the Cow. Alternatively, if you are low on cash but still need cows, try heading over to Minotaur Island and capturing the Minotaurs there. Only one will spawn each day, so good luck if that is the route you choose. (Note: if you do choose this path, catch at least one Minotaur with an Enchanted Net to farm for an item in the Drops Section-- it will save you time and money in the long run)

The Tame Wolf can be obtained from Sunset Haven, using the normal nets on the Diode Wolves that spawn in the desert. These creatures are hardy, however, so you will likely want to weaken them.

Advanced Nets, Enchanted Nets, Magnetraps, or Earth Traps must be used to capture Golems on the Starting Island. There are a few other places where you can find these Golems naturally, but this is the earliest place you'll find them. Remember: you want the greyish Golems, not the pinkish ones

And finally, the Electric Eel. The most annoying item to gather on this list. You can pretty much only obtain them by fishing in the cave where you build the Sub Pen on Sunset Haven. And no, they are not easy to catch. (But hey, since catching one is an achievement, you'll get a free achievement out of your hunt!!)
Mining Section
If you are someone who enjoys the mining aspect of this game, this should be a relatively simple section to gather for, assuming you haven't used everything you've mined immediately.

Item
Amount
Coal
500
Iron Ore
250
Sulfur
250
Quartz
150
Raw Oil
150
Gold Ore
100
Diamond
100
Titanium
100
Uranium
100
Chromium
50

The Miner will auto-collect Coal and Iron Ore for you on the Starting Island. These items can also be farmed from the greyish Golems in Wyrm Pens or Coral Pens. Coal and Sulfur are fairly abundant on Sunset Haven (Sulfur can also be farmed from Diode Wolves), and Quartz can be found deeper underground on the Starting Island, Sunset Haven, and the Eastern Island. Raw Oil, Titanium, and Uranium can all be found underground in the desert west of Sunset Haven. Diamonds can also be found here, but can also be crafted using 5 Quartz in the Forge (the red magic building).

Gold Ore can be found somewhat deep underground, but it can also be farmed from Gold Golems. If you have unlocked the Vine Copse (the green magic building obtained after defeating the Cultivator or purchased from the Fish Trader), you can actually combine a greyish Golem with one Gold Ore to make a Gold Golem, which will produce Gold Ore in a Wyrm Pen or Coral Pen.

Chromium is the only difficult item to gather as it cannot be found on the starting planet. You will need to be able to travel to other planets to find at least one naturally (should not be much issue if you plan to complete the museum anyway), but after that you can also farm them on the Mobile Lab.
Drops Section (Unfinished)
This section is all about what you get from mobs. While you could hack and slash your way to obtain them all, it is also just as easy to farm most of them by capturing mobs and placing them into Wrym Pens or Coral Pens. (unless specified, assume the item can be farmed)

Fire Tusk and Plant Eye can both be obtained from Fire Boars and Crawlers (the little green plant enemies that spawn at night) respectively, which can be found on Eastern Island.

Icy Fur can be obtained from Yetis, which are found on the Starting Island (top of the mountain), Eastern Island (little floating islands above the ground), the Snowy Island (literally everywhere there), and the Ice Cave underground on the Starting Island.

Dragonblood can be obtained by killing Wyrms and Leeches (these spawn on the Eastern Island at night underground). However, Wyrms can also be placed into a Wyrm Pen to produce Dragonblood. Additionally, feeding Wyrms in a Wyrm Pen and growing them into Baby Dragons causes them to produce Dragonblood faster.

Silk can be obtained by killing Spiders that spawn on the Starting Island after dark. You can also catch these with a Net and place them into a Pen, a Wyrm Pen, or a Coral Pen to have them produce Silk.

Ever notice those weird fish floating in the sky between the Starting Island and Eastern Island? Those fish things drop Helium Sacs sometimes when they are killed. These cannot be captured and farmed.

Remember how I said you will want a Minotaur in the Animals section? Well, that's because those suckers drop Horns and can also be farmed for them in a Coral Pen. You must catch them with an Enchanted Net or a Magnetrap, or the result will be a regular Cow.

Ink, Fish Scales, and Pearls are all obtained from mobs found underwater. Pearls are the only ones of these three which cannot be farmed, however, and must be either gathered from killing Clams or purchasing them from the Fish Merchant (have I mentioned that he's the one to give you the Coral Pen recipe? he's great like that). In the oceans west of Sunset Haven, you will come across Snaptopus which you will need to get Ink. And in the water near where you can find the Fish Merchant you can find your source of Fish Scales: the cleverly named Scale Fish. Both Scale Fish and Snaptopus can be farmed in Coral Pens.

Ice Hearts are dropped by Icers, which are found most commonly on the Snowy Island underground. These are easiest to catch with Ice Traps.
Magic Section (Unfinished)
Four of the items in this section are craftable while the other two must be mined or obtained through other means.

Blood Gem

Spirit Gem

Focus Gems are probably the easiest items on this list. They can be mined on Eastern Island. They are also dropped by killing Amethyst Golems and Purple Trees. If you wish to craft them instead, you can craft 4 at a time in the Forge (red magic building) using 1 Diamond.

Alter Gems can be mined on Eastern Island, Cultivator Island, Dragon Ship Island (this is a sky island above Cultivator Island), and the western half of Divider Island. They can be crafted in the Synthesizer (blue magic building) using 1 Fire Tusk and 1 Icy Fur. They are also sold by the Fish Merchant. Amethyst Golems have a chance to drop them when killed, and you may be able to farm them for the gems; I have not tested this recently to verify but I vaguely remember this being a thing.

Blood Gems can be mined from the same places as Alter Gems. These can also be bought from the Fish Merchant or crafted in the Forge (red magic building) using 1 Alter Gem and 2 Dragonblood. Amethyst Golems have a chance to drop them when killed, and you may be able to farm them for the gems; I have not tested this yet to verify.

Spirit Gems must be mined or purchased from the Fish Merchant or the Spirit. These can also be dropped by killing Amethyst Golems; however, they have a rare drop rate.

Evolution Gems are probably the most tedious item in this entire guide. They can only be crafted in the Evolution Chamber using 5 Evolution Shards. You are guaranteed to find 5 shards on Elder Dragon Island by mining. The shards can also be found on Cultivator Island and Dragon Ship Island. There are other places they can be found, but these are the earliest places to find them.

Magnegems seem to only be found through mining or killing Magnewyrms. There are a lot of places they can be found, but I usually can’t find them until leaving the starting planet. Magnewyrms can be caught with a Magnetrap, so they might be farmable; more testing needed to verify.

Magnegems are indeed farmable from Magnewyrms, and also those floating rock enemies in the air on planets where you can find the Magnewyrms. (I had a savefile where I mass produced Magnegems, but that was a while ago so memory's kinda fuzzy.)
