To find the true culprit(s) you need to take a look at database.log and modding.log
They are very good however, I might add some others too.
Your comment about "Custom civs" gave me a clue, so I disabled "Civilizations Expanded" (the one that overhauls leader's traits etc) and went through them all again and they all worked fine!
I suspect some of the leaders based in Africa/America, had changes incompatible with those maps, and/or I got lucky with the random selection for the other maps. (Twin Europe did fail after all) Maybe it was something to do with workable mountains or ski resorts (those are noted conflicts on the mod page)
No idea why the YnAMP worked, (I tried a Europe map and a Terra map) maybe I got lucky again lol.
