Why Mesen?
Mesen is one of the few Emulators that I have found to play the nicest with Steam and it's overlay/input compatibility out of all of the emulators that I had tested. It has loads of other features that are worth looking into such as netplay, video/sound recording, era accurate video filtering plus more, and turbo button mapping.

Once you have Everything downloaded, Open up 2 file browser windows. One containing your games base directory, and the other containing the contents of the items you have downloaded. Once this has been done, you may continue to the next section.
Installation
1.) Setting up Mesen
This is the Program we are using to run our ROM(s)
  1. Navigate to your games Base Directory (go to your steam library, right click Micro Mages, hover over manage, select 'browse local files' from the drop-down menu) and create a new folder titled 'Mesen'.

  2. In one window, Go into the 'ROMS' folder in the base directory, copy and paste the contents of that folder into the Mesen folder.

  3. In the other window, Open the zip file you received from the Mesen website, and Extract the 'Mesen.exe' into the Mesen folder.

  4. Run Mesen.exe and configure your games controls and settings to your liking.

  5. Make sure the D-pad in the Emulator is configured to your controllers actual D-pad on not the left stick.

2.) Configuring Steam Input
Enables left stick functionality
  1. Navigate back to your library, right click 'Micro Mages' and Select 'properties'.

  2. Select 'controllers' and enable Steam Input.

  3. Exit the properties menu and select the controller icon on the game page on the right between the manage and show more details icon.

  4. Click 'Edit Layout', and Select Joysticks.

  5. Click the dropdown menu under 'Left Joystick Behavior', change the option from 'Joystick' to 'Directional pad', and Configure your D-Pad inputs to your left stick. Your Input settings should look like this:

  6. Once you've done that, you can close that and launch your game!

3.) Using SteamEdit to Modify your games launch
Adds the option to Launch the game through Mesen
  1. Open SteamEdit.

  2. Click on the search bar in the top left, type 'Micro Mages', and hit enter.

  3. Click the 'Edit Launch' button in the bottom left

  5. Select 'Ok', then hit 'Save & Refresh' and wait for Steam to reload.
Conclusion
After everything is all set up, launch the game through your Steam Library. You can select the Mesen Launch Option, and Check the box to the left of 'Always use this option' if you'd like Steam to load up Mesen every time. Happy Gaming!
