Also, large thrusters work fine without widening the ship. Simply elongate the area you use for thrusters and thin out any large ammount of parts or body of pieces inbetween the left and right thrusters.

The parts thinned out can be dispersed throughout the craft, or less armour blocks can be used in the center if that is the problem.
Besides, elongating your craft too much is a bad idea. I always aim for the middle of crafts that are excessively long. Why? Hit a centralized command and the whole thing's dead, of if noncentralized, split the entire ship in half killing around half its functionality with a few shots.
