If so I foresee it being an issue with *any* custom class that just reuses skills from the other ones (which are most of the current classes).
The mod doesn't touch the Specialist files at all (I'll double check to make sure).
It *does* use Specialist and Marksman skills, so the AWC can give you the odd situation of getting a bonus skill that would normally be considered in-class. Is that possibly the issue you're seeing? If so I'm not sure there's anything I can do about that.
Check to make sure that your mod doesn't affect the Specialist skill-sets, because something appears to be very wrong here.
I've only had the problem since trying out this class.
