A quick and simple guide that will help you unlock all the achievements. They are listed in the order you can get them and 6 are missable, but they won't be much trouble.
You'll notice that their description is a bit vague and that's because I didn't want to spoil too much.

SECRET ALPHA

After reaching the room with trees and forcefields, click where Hadley is in the image below.
SECRET BETA
Missable

Click on the first crate inside the corridor that leads to PDT Printer Room.
KEARN
Story related and cannot be missed

You'll get it after saying "Heck yeah, I'm scared."
SCREAMS
Missable

After entering the crew quarters, go where shown in the image below.
CAYNE
Story related and cannot be missed

You'll get it after exiting the room with the stasis pod.
RALPH
Story related and cannot be missed

You'll get it after printing the PDT.
SAMANTHA
Missable

After getting the RALPH achievement, go back to the room with the working elevator and try to use it.
SECRET GAMMA
Missable

After putting out the fire in the crew quarters, click on the overgrown gardens on the bottom right.
GRUBLINA
Story related and cannot be missed

You'll get it after opening the safe in Joseph's room.
SECRET OMEGA
Missable

When you need to use the Atmosphere Control Terminal to set the right temperature and humidity for the grub extraction, set the value of Area 121, 668 and 648 as shown below (the first two are hinted by secret gamma and the third one is story related). Now exit the Terminal and use your PDT on it again.
FREDDIE
Story related and cannot be missed

You'll get it after filling the incubation canister.
COME TO MAMMA
Story related and cannot be missed

You'll get it after dealing with Samantha.
HELLO HADLEY
Story related and cannot be missed

You'll get it before the last cut scene.

Hey, thanks for the guide - without it I would never get the achievements!
To be honest, I am a bit dissappointed - these secrets can only be discovered occasionally by clicking on walls and random crates :/
