I just want the option to not have the preset empires mainly, or at least better ones.

If there was an update I would really appriciate it :)
For now, it works, but you might have to check the leader traits before you start a new game. Also, the new Empires added in First Contact are having a hard time adjusting to their new rooms. Still trying to figure it out. Please be patient a little while longer..
(I also have Diverse Rooms and Diverse Basics, but I'm *fairly* sure this one is the culprit of the three)
Just in case you didn't notice yet... You need to integrate the leader types and traits to the empire configuration.

So you can manually update, but the mod would need it as well.

Missing the 1.
All I can suggest is the obvious, clear your Steam cache, reboot steam and validate the game files.
I'm not sure what's causing this problem to be honest. Other than the room references, everything else is exactly the same as what's in the original 92_species_packs_prescripted_countries.txt file.
1. Go to folder workshop/content/281990/1374599080/prescripted_countries.
2. Open file 92_species_packs_prescripted_countries.txt.
3. Go to line 245.
4. Delete trait = "trait_docile".
Note that when this mod is updated your manual edit will be overwritten.

The other few mods I use are all Achievement Compatible, so I'm pretty sure your 3 mods are compatible with achievements too.

I greatly appreciate these mods and your efforts in their creation, and especially in keeping them up-to-date with the latest build for Stellaris!
The Gorthikan Alliance and the Rototavuul High Suzerainty have had their backdrops changed to ones from Diverse Rooms. See the screenshots for their new look!
No new preset empires were added to the game in this update, but Paradox did change certain parameters in the text files. Hopefully I've caught them all and changed them to match Paradox's update.
If I missed something, I would appreciate a comment! :)

Please go there, comment and upvote. Let Paradox know this is something we would like to see at some point in the near future.
Also, I made sure that people who have the Humanoid DLC will now also see the UNE and Commonwealth of Man using the appropriate rooms from 'Diverse Rooms'.
And last, but certainly not least, I've assigned the new Aquatic empire from the latest DLC its own room from 'Diverse Rooms'. Check out the screenshots to see what it looks like!
under \prescripted_countries in vanilla file, it is
88_humanoids_prescripted_countries.txt and
89_megacorp_prescripted_countries.txt.
but your mod seems to swap the prefix number:
89_humanoids_prescripted_countries.txt and
88_megacorp_prescripted_countries.txt
