You could try the nuclear option [stellaris.paradoxwikis.com].
Caveat: this will destroy all your playsets, so it is highly recommended that your export any your want to keep before purging. To export, go to the "Playsets" tab in the Launcher, click the "..." next to the playset name dropdown to get a popup. Choose the options to "Share" the playset - you will be prompted to choose whether the save (download) the file or just copy it to your clipboard.
Unsubscribe from tis mod, close the Paradox Launcher and Steam, ensure this mod's folder (usually %ProgramFiles(x86)%\Steam\steamapps\workshop\content\281990\1840797321 on Windows 64-bit) is removed. Then open Steam, resubscribe and wait for the download to finish. Then open the Launcher, wait for it to detect your mods, then go to "All installed mods" in the left menu bar, and select the "Reload installed mods" button (upper right, looks like a circular arrow). In the dialog the opens, check the box for "Update from server" and choose "Reload."
After these steps, you should have a fresh, up-to-date copy of the mod. These troubleshooting steps also work on any Stellaris mod that is not updating or downloading correctly.
For some reason the update won't properly download as long as the old version is still in the launcher. However, completely removing the mod from the launcher and then resubscribing seems to fix this issue.
Try (temporarily) moving or deleting the .mod file of you local copy if you are trying to test the uploaded Steam version.

I would like to resolve it at some point though. Since I haven't updated any of my mods after running into this issue.
Also, ignore the slew of "updates."
Was trying a number of different things to figure out what's wrong, but nothing worked. Finally said "screw it" and reverted it back to the 2.3.3 version so at least anyone running that game version can still use it for now.
Going to ask around and see if I can get any help with it, because I haven't a clue what to do at this point...
Wonder if it's an issue with the launcher itself not loading the mod when the game starts. Was reading around to see if other mods have had this problem and it sounds like the new launcher runs into that issue sometimes.
Could try manually creating a mod folder for it in the mods directory through the launcher and copying the files to it. Not really a permanent solution, but if that works then it's likely the launcher did bug out.
Would suck if that's the case though. Since the solution seems to be to unsub from everything, completely clear the mods folder, delete the mods_registry and then redownload everything.
Though I'm hesitant to call it an incompatibility since it should be fully stand alone.
Are the cities just missing from in game or is the mod itself not showing up in the launcher?
I tried removing my local copy of the mod and downloaded it from the workshop as well. Mostly to see if something broke during the upload, and to make sure my local files weren't working in a way that the workshop files were not, but the cities still showed up in game for me even with the workshop download.
The only thing that immediately comes to mind is maybe the launcher auto-disabled the mod after the update, but otherwise I'll admit I'm at a bit of a loss as to what might be wrong. :(

Honestly, I'm not even sure what the requirements for ironman compatibility are since I've had mods installed from the moment I bought the game.
For some reason a lot of graphic-only mods are not :\
