Hey, I know exactly what you're talking about. It seems to be a bug that results from latency in a game session. Even thought everything is technically wired the exact same way as the previous stages, for some reason the signals hit the horizontal doors at a different time if there is a problem with your game session.
All you should need to do to fix this is to dock at a station and then undock. If that doesn't work simply end the session and reload your save. The issue could likely be fixed permanently using something like an oscilator but I am not very skilled with wiring.
