This won't work. I've tried uninstalling and reinstalling it to no avail. Even if it works, it only replaces Alyx's clothes and just attempting to spawn Eli in will crash my game. Is there any way you can fix this?

Eli's clothes are the incorrect model. It's the EP2 variant of Eli's sweater, used at the end of Half-Life Alyx, which Valve put in the game after realizing they used the HL2 variant on release.

I almost didn't notice any huge differences until I took a closer look at Eli's jacket pockets. Goes to show how well they did these in HLA. Fantastic port!
